No, it doesn't affect the placements in M.Tech because of B.Tech from the tier 2,3 colleges however because to get into the top colleges if you have qualify the GATE with high numbers and get into the IITs then you don't have to worried about percentage of B.Tech because now the IITs will take care of you.
