First you should focus on doing the masters degree like MCA to increase your value in the software industry as a fresher.

Hi - job prospects about MSc in Clin Research depend greatly in the area which you live in. I know for a fact that decent paying CRA / CRC jobs are available only in Hyderabad, Mumbai, NCR, Ahmedabad and may be Bangalore to some extent. Plesae make sure you survey your geographical area well before enrolling for the course.
As regards to the institutes - there are quite a few of them like Bilcare, ICRI etc charging premium fees (3 Lakh Range) you can also choose to go in for smaller institutes which will have lesser fees. The admission procedure is pretty straightforward - I dont think they have a very difficult qualifying exam.
