You can go for the higher studies but choose your college wisely as a masters degree from a low profile college when you are already having industrial experience, will not add much to your profile.
And also rather than going for M.Tech/M.E. at this stage of your career will be less beneficial for you than doing some specialization courses.
But if you want to hold the masters degree then it is up to you.

You can opt for any stream depending on your are of interest. As you should always remember that a stream is being taught because the demand is there in the market.
But if you go by trends and wanna be on the safer side from career point of view then yes CSE/EC/IT/Mechanical are among the best possible options.
Also i would suggest you to look for the college profile as that matters more than your stream of engineering.

For MCA you don't have to appear for the GATE exam as that is for masters degree in Engineering like M.S./M.E./M.Tech.
IITs conduct separate exam for admission to MCA programs like:
IIT JAM MCA
IIT Roorkee MCA Entrance Exam
etc.
So apply for these. And also try your best to get into IIT Roorkee as it's MCA is one of the best along with JNU (no doubt being the best of all).

We would suggest that you opt for the regular MBA course. For that there are a no. of colleges which take admissions based on the entrance exams.
Also if you don't find the regular MBA feasible for yourself, you can opt for the MBA from distance. Symbiosis Pune offers one of the most sought after Management programs as does IIMs like Ahemdabad and Calcutta.
Do make a thorough analysis of the institution if you are opting for a regular/distance degree viz. the institute is affiliated / accredited or not.
