Hi again. I'll explain to you the whole process in detail.
The MMS program that Xavier's offers is provided through the Mumbai University. The seats are allotted by the Maharashtra Directorate of Technical Education (DTE). To be eligible for this allotment, you have to write the MH-CET exam (the common entrance test for the state of Maharashtra). Once you write that exam (which usually happens in February or March) and the results are out, the DTE asks your preference, as in which college do you prefer being admitted in. You are then allotted a college based on your marks and preference. At Xavier's, the cut-off is around 95 percentile in CET. If you score less than that, you can contact the college and check for availability of management quota seats.
So, to explain it simply, the process for applying for management/institute quota seats is the same as the process for normal seats. There is no different process as such. The students in management quota are selected on the basis of personal interviews.
I heard that the DTE will start accepting online applications for MBA/MMS 2016 in the coming few weeks. It only accepts online applications and not manual applications. Here is the DTE link: http://www.dtemaharashtra.gov.in/. The details for 2016 admissions have not yet been released on the website. So keep looking at the website at least once a day.

Indian Institute of Astrophysics (IIA)
IIA has a full-time Ph.D. programme for which the students are selected through an entrance exam, followed by an interview. The exam is conducted in November every year and this is advertised around September. Students are also selected through Joint Entrance Screening Test, conducted annually in the month of February, followed by an interview. The advertisement appears in all leading newspapers. Posters are sent to various institutions, universities and colleges all over India. Highly motivated candidates with a M.Sc. degree in Physics / Maths or M.Tech. in Engineering & exceptional candidates with B.E. /B.Tech. degree and a good background in physics are eligible to apply for admission to the Ph.D. programme.

Let me ask you, do you have work experience and did you complete your Bachelor's degree? If you check the websites of the Top 30 business schools, you will find that they require 2-3 years extensive work experience, Bachelor's degree, extra-curricular activities, GMAT score, TOEFL or IELTS and other university specific requirement.
You must check with the B-school, if they will consider your CA certificate as a UG degree. Since, admission requirement vary with universities you must do some additional work of writing to the universities. I will advice you to first do some research on the top universities for a better understanding of the requirements and selection procedure.

All F1- student visa holders are eligible to apply for a OPT (Optional Practical Training) after studies. The OPT allows you to stay in USA for a year during which you can work but in a related to your field of study. STEM (science, technology, engineering and mathematics) graduates are eligible for a 17 month extension.
As an MBA graduate, if your competent enough your employer will grant you H1 B visa which is initially for three years and can be extended for 6 years. Please remember that you must be ready to face a lot of competition. Excellent performance in academics, outstanding communication and networking skills would be mandatory.
