Yes, N L Dalmia accepts ATMA score. The other exam scores are also accepted like CAT or XAT or CMAT or MAT or MH-CET (Maharashtra CET) Score for Admission. Prepare well for the Exam and give your best. All the Best.

I found your question very interesting, Go for Microbiology. It will give you more options in future when you start searching for jobs. Biotechnology will narrow down your future path and it will be difficult to get good job after post graduation. While microbiology gives you wider prospects in government jobs specially. If You will go through recent BIS Recruitment advertisement, it has vacancies for microbio field but not for biotech.
