Different Institutes have different abbreviation given to their courses like some institutes will call Masters Degree in Management as MBA some will call it as MBE, and so on and so forth. So, there is no major difference between the two degrees you have mentioned.

It would be extremely difficult to get admission in this university with this GRE score. It is highly recommended that you retake the GRE and score above 1200 atleast if you want admission in this university(1400+ recommended)

There is nothing like MCA is a mandatory qualification so to work on Java platforms, if you have pursued certification in Java, i am sure you can get a job.
Also as per the market notion goes, a BCA graduate is seen as a fresher with no industrial exposure and usually the industry preference is given to those who have hands on experience but then the priority is given to the one with talent and knowledge in the stream.
Also if you have just the basic education (upto BCA curriculum) in Java, this could be well another reason for the problem faced.
