Both the courses that , you have mentioned i.e. MBA and PGDM are good course to pursue at post graduate level, both of these courses have god career prospects and offers growth opportunities.
MBA is offered by universities, where as PGDM is offered by institutes.After completing PGDM or MBA a person can work in almost all the sectors at executive, assistant managerial or managerial level.
Both of these courses can be pursed by students who has relevant undergraduate degree in any field.

Marketing.
Finance.
Human resources.
Finance.
Operations management.

The most important thing which you should keep in mind while choosing your higher study stream is your own interests and career aspirations. Although, after doing B.Sc you can go for M.Sc programme in the subject of your interests (as you have not mentioned your subjects advising you on the subject you should opt for is difficult) however, with an M.Sc degree you can look at careers in Teaching, Research etc. You can also sit for civil services; appear for Entrance Examinations like NET etc. If your interest lies in areas of Management then you can go for MBA degree.

Although, it would be difficult to get admission in any good college with fail in three subjects, but you definitely can complete your graduation after clearing your three subjects, which can be through correspondence or open university. You can also try for some private colleges where they accept you on a conditional basis wherein you have to clear all your backlogs within first three months of your admission.
